The first option of the Church being wary of a scientist questioning reality fits best. The Bible for the Church was the answer to the mysteries of the world and how the world was created. Science at the time was seen as witchcraft or sorcery as well as heresy. It was questioning the word of God which no man had the right to do. Much of thinking of the Renaissance and Scientific Revolution spoke in direct opposition to the Church's teachings and challenged the very nature of the religion. Therefore they fought new findings to protect their power and faith.
