The order of bands depends on the size of the DNA fragment. When you run the gel, that is carry out gel electrophoresis after doing a PCR, the fragment that is the smallest will travel the most so it will appear at the bottom. The heaviest fragment will have traveled the least so it will be the topmost one because it faces the most resistance in the gel matrix. The faints bands at the very bottom are due to primer dimers.
