So is transcript is present, so after post transcription modification there could be some changes occurred in the sequence of protein. for me the reason is that during alternative splicing, some part of the transcript is removed which encode the binding region for antibody binding. so when the protein is translated, it will miss the region C-terminal for antibody binding and could not be detected.
